After completing the course, he returned to India and was appointed Major of the North East Indian Mountain Brigade. After attaining the rank of Lieutenant Colonel, he served as Chief Engineer with the United Nations Mission in Ethiopia and Eritrea.

General Manoj Pandey also led the 117th Engineer Regiment on the Line of Control in Jammu and Kashmir. Par was the regimental commander during Operation Parakram. After that he joined the Army War College, and completed the Higher Command Course. Subsequently, he was appointed Colonel Q at the headquarters of the 8th Mountain Division.

After being promoted to major general, Pandey commanded the 8th Mountain Division, which was involved in high altitude operations in western Ladakh. He then worked as an Additional Director General (ADG) in the Military Operations Directorate at Army Headquarters. Promoted to the rank of lieutenant general, he assumed responsibility for the chief of staff of Southern Command.
